It's a feature KPA doesn't have.  A reaonable workaround is to use hardlinks 
or symlinks to create a parallel directory tree that does not contain the 
elements you don't want KPA to see, then point KPA at that.

I used that approach to work around the fact that I have both JPG and RAW 
files of each image.  KPA now has a feature to optionally ignore RAW if JPG 
is present, but I modified my image-management scripts to put the RAW files 
in a parallel directory tree, and I've found that to be more convenient in 
many ways.

I imagine Jesper will get around to adding exclusions to KPA soon enough 
(particularly if you want to implement it and send him the patch!), but until 
then, *nix makes it possible to create copies that aren't really copies so 
you can arrange for KPA to see what you want.  Come to think of it, that's 
probably the reason the exclusion feature hasn't already been implemented.
