I would suggest having a warning dialog that comes when you paste multiple lines:

"Are you sure you want to paste the multiple lines:
---
* Added some new features:\n- Feature #1\n- Feature #2
file_that_should_be_deleted
---
[ ] Don't ask me again
[Paste] [Cancel]"
