absolute filenames in class-store

Hi there,

It looks like we're using absolute filenames in class store, which results
in all sorts of funny things which should not be....

I suggest removing absolute filenames, that's error prone.

To be exact my classview can't determine filenames when I open the project
from an alternate path (which is indeed the same place, symbolic link)

I'd imagine other funky things occuring using any sort of absolute-ism in 
filenames. any filename that belongs to the project must be a relative 
filename.

I'll try and fix that but hey there may be some minor breakage :P
