The original file should have these three directories listed:

  	<dir>/usr/X11R6/lib/X11/fonts</dir>
	<dir>/usr/share/fonts</dir>
	<dir>~/.fonts</dir>

If that doesn't fix it, run [as root]: "fc-cache -v" and see what it 
says about the directories you have problems with.
