Especially when UI is involvled one of the differences is speed.
Java GUIs (AWT adn SWING) are quite slow. SWT might be better there,
haven't tried that yet (but SWT isn't as portable as AWT is).
Another thing that really sucks at least under AWT is layouting.
And I think internationalization is easier with Qt.
Java can't be beaten when you have a lot of runtime loaded code though :)
