 From my experience i would say it uses standard dir and will doom your 
previous configuration.  :-(
After starting kontact, systemsettings from the 4.5.4 vc100 installation 
is not able to display anything.  I have to rerun kbuildsyscoca4 from 
kde 4.5.4 to make systemsettings working again.

Also I found some path mixing in 
<home>.kde\share\config\katepartscriptrc  and 
<home>.kde\share\config\katesyntaxhighlightningrc
