i've seen a similar behavior when deploying mac bundles! basically you need
to update its timestamp to get the icon!
if that's the case can't a script just touch the resources dir and the app
itself?
like

touch Kate.app/Contents/Resources
touch Kate.app

does this still works? if so it could be possible to automatically build
xcode projects (that produce icons) instead of unix makefiles and then run
xcodebuild instead of make to compile the sources!
what do you think?
