I too am running KDE 3.5.9 on Lenny.  I am having/have had no problems of any 
kind with Konqueror.

I update daily since Lenny is changing fairly fast.  A week or two ago CUPS 
broke, but was put right within a couple of days.  Currently the KDE printer 
dialogue in Kcontrol is broken, which has the annoying effect that I can't 
print from a KDE application.  But no problems with Konqueror.

Try upgrading again.  Whatever it is may have been fixed since you upgraded.  
And it might be worth upgrading more frequently in the hope that it will be 
fixed.
