Yes it is a known fact since a long time. It is due to an implementation 
detail in the used X11 stuff. (The nxagent code is derived from Xnest which 
does not have support for rootless windows mode)

I know that NoMachine is adressing the issue and to my knowledge NoMachine 
1.5.0 has some code for the problem.
