The database is hosted in the path that you have set in Database Config Dialog

The path must be in local harddrive, not in a network shared file system.

I think that Mysql must be faster. But i'm surprised by your problem.
I already manage a lots of photos on my computer, all RAW + JPEG +
PNG, on reiserfs file system (not ext3/4).

I remember some problems with ext4 and sqlite. Which journalized FS you use ?
