I am aware that editing the tags tree has no effect on any pictures which carry
this tag in their metadata.
To remove a tag from the metadata of the currently selected pictures, uncheck a
checked tag in the right side bar metadata panel and click Apply.
Let's keep out of the current discussion the case of editing the tag tree while
a picture with this tag is currently selected for the captions/tags sidebar.

Is there any difference in this step between writing to a the image file or
writing to the sidecar?
