I think that Amarok organize tracks by their tags, and if there no tags it
uses the filename.

I suggest you to go file after file and fill their tags (by right-click and
"Edit track information" than choose the "Tags" tab).

About the "missing" file, try to add it to the playlist, maybe it has some
problem?

If Amarok plays it, try to right-click on the song (while in playlist) and
choose "Manage Files"->"Organize File" verify that the location Amarok
specifies is fine with you, and click OK.
