Having the applet in a hidden panel could work, but hidden panels are
a bit clumsy (I have one). Plus it allows the user to mess it up easily
and then the intended notification experience would be gone.
Putting it into that plasma-window-sidebar would allow us to make
certain assumptions about where it is positioned and about its
constraints and the code wouldn't have to worry about other cases.
That all would allows us to really focus on a great notifications
experience.
The current applet could stay around as an alternative. It's there, it works
for the most part, imo no reason to remove it altogether.
