As I already wrote on the other mailinglist there is a share/ missing in this 
path, as demonstrated by the output of kde4-config.

From this output we can see that the "data" base path you are attempting to 
use is

/usr/local/share/whonix/kde/share/apps

with the relative path from above that would make the target file

/usr/local/share/whonix/kde/share/apps/plasma-desktop/init/00-defaultLayout.js

Does it work if you use that?
