For kmail1 at least,

[rrix at TheSwan ~]$ cp ~/.kde/share/config/kmailrc .
[rrix at TheSwan ~]$ sed -e 
"s/PutRepliesInSameFolder=false/PutRepliesInSameFolder=true/" kmailrc > 
~/.kde/share/config/kmailrc
[rrix at TheSwan ~]$ rm ./kmailrc 

When kmail isn't running of course ;)
