the differences that i am aware of, having read the code to figure this out, 
are:

o share/autostart is $KDEDIRS merged
o Autostart/ can have any file, not just .desktop files in it

the latter seems easy to work around in share/autostart; simply call kfmclient 
with the path to the file.

the former can result in breakage if you're not careful, but with a GUI 
control panel available for kde4 (see k-c-d where someone has stepped up with 
such a thing for kde4) we can make it user-resistant

what other differences are there?

as for different in purpose, that seems like an implementation detail rather 
than something that actually makes sense to users and, for that matter, 
general usage.
