This is really a question for apache since it is the one serving your files.

That being said I believe that it's the DirectoryIndex option that control the priority of which files to load first. Find it in /etc/apache2/mods-enabled/dir.conf

If you want owncloud to be in /owncloud then you might as well move it there from the beginning.
