Ok, answering myself. Nobody seems interested in this issue. :-(

Can anyone at least propose some workaround or some quick fix. I think
one can consider the current behaviour a bug. A workarround my be to
don't deleted files from index if the folder which is set to index
doesn't exist anymore.

But seeing all this new code coming in for backup and so on coming it,
I am afraid is may get harder to really fix this issue later.  Solids
support for those filesystems will not magically fix all those
problems. And I am afraid that in the future well that it may get
impossible in the KDE 4.* timeline to fix it (because more and more
code may depend on the current behaviour) and so making Nepomuik for
users like me quite useless.

OK, maybe I have a misunderstanding somewhere and Solid's future
support of those FS will fix everything?
