In the contextual toolbar, there is a combobox to choose between 
by-layer and by-group selection (Photoshop CS4).

By the way, I think it's important to allow the user to quickly 
disable/enable that feature, in the tool option docker for example. When 
a lot of half-transparent layers are used, it becomes almost impossible 
to move a layer that is at the bottom of the stack.
