Subprojects and libraries in Automake Manager

Where can I find definitions for the terms listed in the context menu for the 
top frame of the Automake Manager?  I mean the menu I get when I right-click 
the src folder icon. It lists:

Options
_____
Add Subproject...
Add Target...
Add Service...
Add Application...
_______________
...
Force reedit...
...

How can I break my project down into namespaces and arrange the source so that 
each section is in a subdirectory corresponding to the namespace the source 
lives in?

I could keep asking questions about how to use this stuff, but I suspect I 
should try to get these answered first.
