automake manager feature or bug?

Hi,

I'm using gideon cvs to create a c++ project. The application wizard created a 
/src directory for me. Why do I have to manually add 
"myothersubproject/Makefile" to the configure.in file line that says 
AC_OUTPUT(Makefile src/Makefile) ?

Shouldn't this be made automatically by the GUI ?
