2.1.3 - Problems in porting old aplications to it

I'm trying to use KDevelop 2.1.3 to compile an old project in C that use 
hand made makefiles. At first I found some features that apear to be 
BUGs in the concept of kdevelop.

My project is composed of subdirectories, than I create this folders and 
included the files from existent files. When some warnig point this 
files and I try to go there clicling on, kdevelop tells that the file 
isn't in the (root) project folder.

Another problem is with include files. The source on a folder canot 
include headers from another folder and I don't find a way to do it in a 
clean mode ( put a relative reference in project options ).

That is a way to do that?
