Don't modify Makefiles and configure.in

 Hello,

 I've got a question. Why does KDevelop 1.0 ( beta4.1 ) modify configure.in when
'Modify Makefiles' is turned off ? I know that configure.in is not a Makefile,
but I think 'Modify Makefiles' actually means something like 'don't manage make
related files'. Thinking of it, what's the difference between 'Modify Makefies'
turned off and 'Other/Custom Project' ?
