This sounds like odd advise.. It's certainly possible to do what you suggest, 
but it would force the user to deal with automake without the help of the 
Automake Manager and if you want to do that you could just not use it, no 
reason to reimport the project.

The "custom makefiles" project type is mostly meant as a way to work with a 
set of existing _manually written_ makefiles. No one is going to want to 
manually edit the makefiles created by autotools.

Perhaps suggesting an ultra-simple Makefile in a few lines is one solution. 
Anyone knows how to write one? ;)
