As i am editing a source file, if there is a window that pops up, for instance a IM from gaim, the pointer will dissapear behind the editor pane, and reapear when the mouse moves to any other area of the program.

This only happens if editing while a popup occurs, not if you switch windows, or the application pops up while kdevelop is sitting in the background.
