Filter malfunctioning after reboot: where are they stored?

I have observed this also in the past. I'm not sure what I did to fix it. If 
anything, then I simply resaved the filter without making any changes.

You should find them in
~/.config/akonadi_mailfilter_agentrc

Note that the identifier references an entry in Akonadi's database. This 
identifier changes whenever the database is recreated, but in your case that 
doesn't explain your observation.
