Appart from the duplication problem, you might be hitting bug 
https://bugs.kde.org/show_bug.cgi?id=339181

Try open a terminal:

bash$ akonadictl restart

 and once it has restarted

bash$ akonadictl fsck

If you have a lot of sentences like

"item XXX has no RID", then it is probably that bug. Those mails are in the 
akonadi cache but not in the final store, which from my point of view is 
pretty dangerous.

If they are truly duplicated, you can just delete them. If you want to save 
them "just in case" the only workaround against that bus is to COPY the 
messages to a new folder instead of moving them.
