I have that also from time to time, very often on 4.8.x, now with 4.9.x much
less. Being not a geek, I think it is somehow related to filtering and the way
the messages are transferred between different folders. I did that when got
the screen for abnormally long period of 2 minutes. I checked the folders
where actually the mails are stored (in the folder structure of the dist, not
in Kmail). Then I saw that the same message is in the new folder (where the
new mails should be, it seems) and in the cur folder (where the read mail of
the inbox sits). I guess akonadi is somehow taking time to sync or move
messages around different folders...
For example I can reproduce what you see if, after restart, I run Kmail and
quickly delete two or three messages from the inbox right after the starts of
Kmail. The whole thing stuck for some time a good period of 2-3 minutes to
sort these messages out, and then continues to work normally.
My user advice is to check the folders and to manually delete duplicated
messages there. Then it shoukd work fine.
