On this machine, do you have a /var/lib/mysql dir ?

I'm not sure if locate really gives you all files.

But nevertheless: on my system when I check mysqld in ps I get:

koller   29397 29395  0 Feb14 ?        00:00:14 /usr/sbin/mysqld --defaults-file=/home/koller/.local/share/akonadi//mysql.conf --d

and checking /proc/29397/fd does not point into /var/lib and the files which are in
my /var/lib/mysql are not current anyway.

So the question is, why does your mysqld try to put things in that global directory and not somwehere below $HOME ?

E.g. Why are you starting the mysqld with sudo ?
> sudo /usr/sbin/mysqld-akonadi

Here mysqld is started from akonadiserver so it runs as my user.
