You can use filters to mark messages as read, when downloading, but it will affect the all account.
Even if that didnt affect the all account, any other option (like manually clicking on "Folder"->"Mark All as Read"), will be affected by the next imap sync.

you can do that from gmail. its a new feature. just click ALL, and then it will appear an option to select the all folder/label.
