That's probably not going to be supported.
I don't know if you're using .kde for KDE3 and .kde4 for KDE4, or .kde for
both. But in any case, forward compatibility is not supported by KMail.
FYI, the information which messages to keep on the server is stored in a config
file in $KDEHOME.
It might be that KMail4 picks up the old mail from KMail3 in .kde because there
is a compatibility code that checks for mail there if it doesn't find it in
.kde4.
