This bug still exists in KDE 3.5.6 for various KDE system tray icons, I have had the korganizer icon show up over the KDE menu when metacity was used recently.  I am not worried about this personally anymore because the application which required Metacity has corrected its window management interfaces so that it works on kwin.  For some reason when the window manager changes the management of tray icons seem to change dramatically.  The pidgin icon also seems to float off at times, it isn't consistent though.  

This is on Gentoo, Ubuntu, and Red Hat Enterprise 5.  All have displayed the same behavior
