I had something like this when using .avi files from a digital
camcorder.
There was a bug in the ffmpeg libraries which meant that if you tried
to seek past 5 minutes (the exact time is a function of the data in
the file) it would always start at the 5 minute mark.

This was fixed in revision 10114 of ffmpeg on 14th August 2007.  If
you ffmpeg libraries (libavcodec, libavformat) are older than that, an
upgrade might help.
