I have had the same issue sometime ago.  Sometimes Kmail doesn't read the 
directories after you have copied you mail back.  Close Kmail and start it 
again, this should fix that.  The only time I had to do something else I had 
to create the folders first through Kmail and then copy the files into those 
folders.  Worked here.
