I don't think you have to have QTDIR set in order to run KDE.
It si jsut convenient when compiling Qt programs (Debian doesn't set
QTDIR at all)
At work I am running a KDE2 Desktop but like you I am developing software
with Qt3.
I am setting QTDIR to this directoy in my .bash_profile.
No problems so far.
Actually it is kind of strange that your KDE wouldn't run with Qt3.1
Qt3.1 should be binary compatible with Qt3.0, only the Qt styles are
known to have some problems.
