I think your base issue is that the DB corrupts. It shouldn´t.
I only experienced it in two situations:
1) BTRFS hung during an akonadictl vacuum.
2) Two mysqld processes where running on the same database:
[Akonadi] [Bug 340813] sometimes two copies of mysqld are running with
Akonadi

Otherwise I suggest putting up a feature request in the bug tracker as
well.
Also check the kdepim-users mailinglist for the discussion of a bunch of
issues with KDEPIM and Akonadi and ideas to workaround some of them.
