That is not big. :)

I assume when you do that you remove also .config/akonadi.If not...

I never saw this, the maildir resource behaves quite stable for me. Please 
see if you can reliably reproduce it and get some debug output what happens 
(although I have no idea what could go wrong). But of course make sure thatt 
if you remove the akonadi database, you remove also the config files from 
.config ...
