I suffered this as well.  I found a method to save manual moving of emails. 
Place your filter on the toolbar using the advanced section of the filter set 
up, select all messages in the inbox and press each filter button in turn.  
This has more or less cured the duplication of messages for me, it is now very 
rare that i get a duplication.
