As mentioned before you can't use the standard tools to work on Akonadi
storage. Tasks like mail filtering is done by so called agents, that are
small helper applications which run in daemon mode and work on the data
in Akonadi (e.g. moving, filtering etc.) by using the libakonadi-kde.

These agents can listen to change notifications of Akonadi, so as soon
as a new mail arrives in the inbox, the agent can store a copy of it as
plain text somewhere on hard disc.

Akonadi itself is just a kind of cache and unique interface to access
pim data, so most of the time it just stores temporary data in a mysql
database. The real data are kept in the filesystem as maildir, ical or
vcard file, depending on the resource you are using.

We have published a Google Summer of Code task for that where a student
already applied for, lets see how the maintainers decide.
Currently the exchange resource (called OpenChange because of the
library it is using), can list folders (not sure about content).
