Unfortunately this is not the case.  There's just a flash the shape of 
the window even on a bare spot of the desktop and then it is gone.

I've now turned focus stealing prevention off and restarted X.  It still 
flashes an area of the screen with the geometry of the window and 
vanishes without rendering the window.

That is fairly likely since the application is some commercial software 
probably older than linux and ported from IRIX, SunOS etc.  It's 
geophysical software called ProMAX which has been updated for linux 
2.6.* but they may have missed a few things.
