Yes, see /etc/xdg/menus/applications.menu

If you only want to change a few things you can add
<MergeFile>mychanges.menu</MergeFile>
at the bottom and copy e.g. your local 
~/.config/menus/applications-kmenuedit.menu to /etc/xdg/menus/mychanges.menu

That way you can keep all your changes in a single separate file.
