You can at least change the directory that is used for the Desktop via
"kcmshell desktoppath"

That will create the following entry in kdeglobals:
[Paths]
Desktop=$HOME/Desktop/

Not sure if KDE 3.1 and older already use the $HOME  notation. You may need to 
use:
[Paths]
Desktop[$e]=${HOME}/Desktop/
