Well, juk just uses Phonon, which _can_ use gstreamer as a backend.
If I understood you correctly, your question is why the flac plugin wasn't
installed when you installed gst-plugins-good, right? If so, it's better to
contact the gstreamer-* maintainers in the multimedia@ mailing list.
