You can have your configure.in.bot without this. Look at PwManager.
What about that "special subdir order"? What's so special about it?
I already looked closely at k3b and I could not figure out
why the src subdir does not work for it.

Ah, and about "cleaner"... That's a matter of taste. ;)

Please wait at least until Jeroen acks.
Last time I tried to implement the "no-toplevel" feature (for which
I _still_ do not see a real usage), I ran into problems with
the l10n files. We have to check if the script still works for
other apps.
