With automake, in theory, you have to list every source file you have 
somewhere in your Makefile.am.

If it's a header you're not installing, noinst_HEADER is the place. If you 
can't find a suitable place, use EXTRA_DIST (like a TODO file).

That generates the proper rules of what NOT to erase when running "make 
dist". However, when checking stuff out of Subversion, you can just use 
svn-clean.
