It turned out I had to change the build scripts back to .NET 3.5 as well. Now Qyoto (and assemblygen) really depend on .NET 3.5 only. I simply reverted your patch for .NET 4 and it works fine now. I tested it only on Windows but there shouldn't be any problems on Linux.

Yes, the reference to System.Environment.SpecialFolder.Windows in src/GeneratorData.cs only resolves under .NET 4.
Re: your debugging suggestions, I can't try them out under Linux, since I can't get a Qyoto-dependent project to compile under Linux right now -- the compiler crashes with a bogus TypeLoadException. Later, I will try building Qyoto under Windows with Mono, and see if it supports the same MONO_LOG_LEVEL environment variable. If not, I'll dig up the instructions for running C# executables with gdb under Windows, and see what I can find.
