This sounds like the 'Backingstore problem' described in the Wiki:

If I understand the version numbering correctly you have FreeNX 0.4.4 withthe 
NX 1.4.0 backend. This would probably give the symptoms described in the Wiki 
when used with a 2.0 client, and for the same reasons.

I could be wrong though...
