The folder path does not change to keep music organized neatly

As I recall, both these already happen. If a directory is completely  
empty, then the source folder is removed from the hard drive. If  
there are any files remaining in that folder it is not removed. Other  
files could be things like .m3u playlists, cover images .nfo files  
whatever. Amarok has no way of knowing if you want to keep those.
If you edit tags or rename files, if you have "watch folders for  
changes" checked in the collection settings, Amarok will  
automatically update your collection.
