Let me see if I understand what you're saying...

You have a server that's running freenx, and providing PXE boot images over 
tftp. Freenx is working fine since a separate WinXP nxclient can connect.

You are having problems with the PXE booting, but say nothing about what it is 
you're trying to boot. You also can't connect when booting from CD, but don't 
say which version of which CD, or which version of the nxclient it uses.

I assume you're trying to boot a diskless linux client with an nxclient on it. 
I suggest you try PXES which is a builder for thin client PXE boot images and 
has an option for nxclient. The standard prebuilt image has the nxclient in 
it, along with RDP, VNC, XDM etc. Images are available for booting using PXE, 
Etherboot and CD. The howto got me started when I knew nothing about PXE
