Okay, if the app is running, then it could be a bug in the app. If you click on
that "comment lines" window, does the click go through to the window below it?

If it does not go through, make sure you don't have any unsaved data in the
app, then press Meta+Ctrl+Escape and click on the "comment lines" window. Does
it disappear then?
